This is easiest to explain with an example.
An Example: Nisha
For WEU period 1, Nisha scored 31.07 points.
WEU period 1: Nisha's fantasy points total.
However, his highest scoring series was in Secret vs. Alliance, where he scored 18.64 and 14.48 for game 1 and game 2 respectively. That brings his total to 33.12 points, which is a difference of 2.05 points!

In case you don't trust OpenDota's fantasy point calculations, here are ingame screenshots I took shortly before the game ended:

Potential Explanation
If you take a look at Nisha's point breakdown, most of this discrepancy can be accounted for by the difference in number of towers claimed.

Nisha has only been credited 7 points for Tower Kills, although he has claimed 9 towers across both games. However, 2 of those 9 towers were claimed mere seconds before the game ended (one in each game). Therefore, I think that Valve does not count the final 5–10 seconds of a game when calculating fantasy points.
I had noticed other slight discrepancies in the past, especially with regards to Creep Score and GPM, but disregarded it because it was only ~0.1–0.2 points. Not counting the final 5–10 seconds of a game would explain those discrepancies as well.
I am unsure whether this is intentional or not, but it doesn't make sense especially considering that the final 5–10 seconds are reflected in the post-game stats.
TL;DR
It appears that Valve does not count the final 5–10 seconds of a game for fantasy points.
